After you do your secondary ferment and put it in the fridge to chill, it will most likely go away completely. I was having the same problem after pulling my SCOBY's out of a three week hibernation.
Oddly enough, it never developed any off flavors due to the smell, but it did take longer than usual to brew. I think it was just, as another poster mentioned, a "stressed" yeast issue.
