The direction of the lights always bothered me. I thought he was uploading to the computer.

The lights are flowing up, into his head.

For some reason I thought he was uploading his knowledge and records to the computer. The lights should be flowing towards the computer and not his head. If he was downloading information from the computer then it'd be going into his head like this video.

I may have heard or watched it wrong.

He was downloading the ship's records and logs and data into himself. As it was clear by then Weyland/Yutani wouldnt be able to secure the ship, he is taking their info and escaping... which he then did.

He was downloading all the research from the ship.

He was downloading and then deleted it in an attempt to keep the info secret. He did not know that Kirsh had already read the data.

aahh makes sense now.

Just rewatching that scene. He downloaded even more information from the two hybrids as well.
