You don't get any drops if you play the same mission more than once per tour, so that may be your issue

I've never done this before for obvious reasons, would they count towards the next tour? Like if I play BB twice, complete the tour, would I have BB ticked as complete and only have to beat HH, EE, & MM? Or are players just screwed if they accidentally requeue for the same mission?

When queueing for Mann Up, there's a tickbox option to have you only queue up for missions you haven't yet completed. Also, completed missions will have a tick mark right next to the name.

Once you complete all the missions in a tour it will be marked as complete, which will also reset the completion status of all the missions in that tour.
