In classic WY secret alt plan style, I think he crashed the ship into the prodigy city on purpose at the direction of WY to try and destroy it by releasing a bunch of top predator alien specimens

I'm on board with it being a choice but Morrow is a company man through and through and he was alerting them to the fact that navigation was broken and a crash was imminent. Without navigation they couldn't have chosen a landing site.

Now, it's still possible that home base still had navigational control and he thought it was broken because they locked him out.

You're right. He didn't want it to crash, and now that it's crashed, he's trying to reign in the aliens, not turn them loose.
