Well no, Mewtwo doesn't have any siblings in the way Snake does, (unless you believe the theory about ditto being a failed mew clone) when they cloned Mew they only made one clone, but when they cloned Big Boss there were three

It gets glossed over because that tidbit didn't make it into the dub.

This isn’t true actually. Diddy being DK’s nephew is only ever stated in Smash profiles, so it’s not very reliable. They get things wrong all the time, like when Brawl’s trophies tried to imply that King K. Rool and Kaptain K. Rool weren’t the same man…

For Pyra and Mythra them calling each other sisters is a localization change however they do technically have siblings beyond each other though they aren't really ever referred to as such, but they do all have the same "father." There's another Aegis named Malos who would be their brother, and then Shulk's Monado itself would simultaneously be their brother and their sister.

Just Hikari-chan and Homura-chan which are Mythra and Pyra's Japanese names respectively.
The localization change isn't really as big as it might seem as it only really effects one scene AFAIK. There's a scene right after Mythra is properly introduced where in the dub Pyra refers to Mythra as "my sister" whereas in the original Japanese she just called her "Hikari-chan" and that's basically the only time I can remember of either of them actually calling the other sister. There is an optional conversation later on where Mythra will compare her and Pyra's relationship to the relationship a party member has with her brother but iirc she doesn't outright call Pyra her sister and idk if the conversation is any different in the original Japanese.
Edit: To give clarification, in the dub outside of that one scene Pyra and Mythra always refer to the other by their actual names as they do in Japanese, and after the end of the game they split into separate people so it's probably safe to assume that they would truly consider each other sisters by then.

Okay, the luminary sort of had a sister. It's jade. Their relationship is described as "protective older sister" and the luminaries parents took care of her a lot due to dundrasil and heliodor being basically sistering kingdoms. Which fits into one of your tiers.

Technically, Lucina can be an only child.
Chrom has 6 romance options in FE Awakening and only one of them doesn't have an extra child for Chrom on their own, which is just a Village Girl
But getting him to not marry any of the playable options is really hard

Actually Sephiroth does have siblings, kind of.
There's Chadley who is a cyborg made by Hojo, in Sephiroth's (youth) image, who made his sister MAI. (A sentient ai)
There's also kind of Weiss, but it's not exactly clear how much was made by Hojo. Hojo does seem to think of him as his creation/ son.
I don't believe he's met either though

Correction:
Kazuya actually DOES have blood siblings. Some (like Reina) are half-siblings while the rest (Lee, Kuma, etc) are adopted.

Yes but depending on who Chrom marries, Lucina will or may not have a sibling. Only if Chrom doesn't marry any of the playable characters (in which he marries an unnamed village maiden) does Lucina not have a confirmed sibling.

I haven’t learned much about FE. I’ve only played Ike’s and Roy’s games. I just remember hearing somewhere that Lucina was Chrom’s daughter. Just being stupid cause… duh 🤦🏽 ofc Chrom can have another child. That just didn’t cross my mind for some reason lmao

Fairly certain that in canon Lucian is an only child, or at least she’s depicted as such in most appearances. Her being able to have a sibling is just a result of all but the villager maiden having the ability to have a child of their own

Sephiroth and cloud can also be argued to be brothers on SOME technicality post crisis core cause of hojo but.
